This is why Arya says "That's not you" - she realizes that her connection with Nymeria is gone and she needs to move on. I'd slightly rephrase that. The connection is still there, but Nymeria has simply outgrown the phase of being a pet at Arya's beck and call. Arya is going home, and Nymeria loves being a wild wolf too much to want to go with Arya. Arya could maybe have commanded Nymeria (we don't know if it would have worked), but Arya chooses to let Nymeria lead the life Nymeria wants; because Ned once did the same for Arya (the swordfighting that was referred to as "dancing lessons").
